The problem is that the AI doesn't know how to use the Boss (or Chief Commander. I prefer to call them Boss factions) factions in the Skirmish or Multiplayer modes, so it won't do anything with a Boss Command Center. I am not sure what is causing it, either, but I wouldn't worry about it. Just choose a non-Boss faction as the enemy.
There is hope, though. You can play against the Bosses in the Generals Challenge campaign (at the end of the grueling battles against the nine regular officers).
It may seem like a problem that the AI can't use the Boss factions, but that makes the game much easier to play!  |

well its good idea form the AI that it doesn't work with boss commander, the AI really tricky with the other armies, what could happen if it was the boss one ;-)
