Use a transition state. That should help smooth things. Also, make sure that you set the animations to wait for the transitionstate to complete. There is a tag that you can find for that. (I don't have the ini's available ATM).
If its a contineous walk animation, then it could be that you don't have the end position tie in with the start position and it will look out of sync each time the animation sequence ends.

If you look at the infantry running animation, even though the actual animation only lasts say 6 seconds, it looks like he could keep running forever. This is because the start and end point of the animation are the same. Thats all there is to it, it will then loop seemlessly. Apart from that theres nothing else i can explain.
