AFAIK, the "color" of water is defined by the water texture TGAs

Just go Image > Adjustments >Hue/Saturdation to change the color

And here's an interesting point... what happens if you add an alpha channel to water texture TGAs?

nah it's not. I made a map ages ago and change the water to red it's a code for map.ini

Than you tell us how to do it if you did it. I'd be interested to know how a map script changed water color. I would actually look to the particle effects for water and change the hex values.
