You need to adjust the [pivots of the] fire bones on the model in such a way that their X axis points straight up. Projectiles are always fired in the direction of the X axis, so change the axis and the projectile is fired in a different direction. Can also be used for interesting special effects with rocket salvoes (Shockwave's Rocket Buggy is a good example).

On the Gmax toolbar at the top of the screen, there is a drop down list that will probably display the word 'world' or 'view'.This is where you choose the co-ordinate system. The system you want to choose is 'Local' - then you will be able to see exactly where its xyz points. It might be a little difficult to tell when using the select and rotate tool, so change to move(which will give you XYZ arrows.Co-ordinate system retains settings for individual tools, so you might need to change to 'local' again.

Another way you could do it is to use a point helper and turn on Axis in the modify panel, then use the align tool to match it up to the bones transform(position and rotation), then link it to the bone.

You will also need to tweak the missiles settings so it goes straight for a bit before turning.

Hmm, can you have the X axis point backwards or basically past 90 degrees and fire the weapon that way?

Yup. Anywhere the X axis points to, the projectile faces that way when fired. IF the projectile is missile-based though, it doesn't work on shells.
