Default Zero Hour and TFD Custom AI Compatibility Issue

We've been experiencing some compatibility issues online with regular Zero Hour and the Zero Hour installed by The First Decade pack. With standard, clean installations of each, two players are of course able to play online against each other fine. Two players are also able to play against each other online if they both have the same mod installed. However, and this is where the issue comes in, if that mod has custom AI script files, Zero Hour and Zero Hour with TFD report different versions, and the players are unable to join each other's games.

After hours of testing, I am almost entirely confident that this is a fundamental difference in the way regular Zero Hour and TFD Zero Hour calculate their version information in respect to modified AI scripts.

And so I ask the DeeZire community: has anyone else experienced this issue? Can anyone confirm my findings? Or is there something silly I'm missing?

Any information would be helpful.
