Mk 2 is significantly improved:

The Red Alert 2 & Yuri's Revenge Clean Up program offers several options for cleaning up your Red Alert 2 folder. Primarily, the program removes modification files to restore Red Alert 2 & Yuri's Revenge to their original settings. The Terrain Expansion, Assault Map Packs, custom maps, save games and Soundtrack Modifier can all be excluded from or included in the removal process.

what does it do with the files it removes from the RA2 directory? Move them to the recycle bin? Permanently delete them?

The program permanently deletes the files but before the clean up process brgins you are given choices about what to remove and detailed information about the program's operation together with the option of cancelling before any files are removed.
